Problem solved, I came in over the weekend and finally found someone had created a bridge across the two networks causing the issue. Removed that and everything was happy again -

I suggest you create SVIs on the core switches, establish port-channels between the core switches and create a Layer3 mesh between them advertising routes via IGP.
